The Colombian striker seized on Sol Campbell's failure to deal with Charles N'Zogbia's cross to tap home after 27 minutes.
It was a poor display from the Blues, with the home side dominant as they ended a run of seven games without a win.
Another fine outing from Asmir Begovic - who made a string of saves - and a typically-combative Richard Hughes performance were the only positives.
The result means Pompey finish 14th in the table on 41 points.
The very fact the Blues are now looking forward to their seventh campaign in the Premier League was enough to send the rowdy 3,000-strong travelling blue army home happy, however.
