Baker has scored 15 goals in 72 appearances for the Dons, who were relegated from the Championship last season.
He picked up player-of-the-year plaudits there and at previous club Coventry, where he was a popular figure.
The attacking midfielder becomes Pompey’s third signing of the summer after Matt Clarke and Danny Rose’s arrivals.
